The gist of it is that, in the same way that Demise is the original Ganon and Hylia is the original Zelda, the Fierce Deity is the original Link.
Back in the days of the Demon War in the backstory of Skyward Sword, Demise created a perfect warrior to capture the Triforce for the demon side. The Fierce Deity started out, well, fierce, taking great satisfaction in mowing hordes of humans and whatever demons wouldn't get out of his way. At first, Demise was proud of his creation, but by and by, he came to be afraid that the Fierce Deity was too powerful. Too powerful, and far too rebellious.
Through various events that are way too long to put in a DA comment, FD gradually comes to identify with Hylia's peaceful humans rather than Demise's vicious demons, and comes to resent his role as a destroyer. With these thoughts in his mind, he took the Triforce for himself to spite Demise... and the Triforce turned him human.
From there, we meander into the events of the Skyward Sword Manga.
I can't draw worth poop, but I like to think I can come up with good headcanon sometimes.
